I want to use Asterisk only for VOIP right now between two locations. Do I need to do something special to specify that I don’t want to use any analog port during the ./configure or make or make install steps?

nope. You can compile it without zaptel support but this does not do much.
If you don’t want to use an analog port then simply don’t install one, or don’t configure it in zapata.conf. No special compile steps required.
You will need to comment out ztdummy depending on the kernel that you are using. Asterisk needs this for things that use timing (i.e. MOH and Confrence’s)
